Der Kurs ist offen für Studierende der Biowissenschaften im Bereich Freies Studium.

Durch zahlreiche technologische Neuentwicklungen, z.B. in der Mikroskopie oder Sequenzierung, hat sich die Biologie stark in eine quantitative Wissenschaft gewandelt. Deshalb steht in der Forschung mehr und mehr die Gewinnung grosser Datensätze im Fokus. Biologen müssen heute, und noch stärker in der Zukunft, in der Lage sein, mit diesen Datensätzen umzugehen. Hilfreich sind dabei Bildverarbeitungsmethoden, Statistik, Datenreduktion, maschinelles Lernen oder Modellierung.

Dieser Kurs soll den Studenten mathematische Grundkenntnisse zum Verständnis dieser Methoden vermitteln. Behandelt werden Grundlagen der linearen Algebra (Vektorrechnung, lineare Abbildungen, Matrizen, Determinanten, lineare Gleichungssysteme, Eigenwerte), und ausgewählte Kapitel der Analysis (Taylor-Reihen, Ableitungen von Funktionen mehrerer Variablen, numerische Integration).

Das hier erlernte Grundwissen liefert eine Basis und damit einen leichteren Einstieg in spezifischere Techniken der Datenanalyse. Der Kurs ist Voraussetzung für den Folgekurs zum Thema Differentialgleichungen und Modellierung.

Der Kurs ist Teil des Kombi-Moduls "Theoretische Biologie für Biophysiker", Wahlpflichtmodul im Master Bioinformatik, und kann von Studierenden der Biowissenschaften im Rahmen des freien Studiums belegt werden.

Inhalt

Aufbauend auf den Inhalten des Kurses "Grundlagen der theoretischen Biologie und Modellierung" werden in dieser Fortsetzung folgende Themen behandelt:

• Iterierte Abbildungen
• Differentialgleichungen mit analytischen und numerischen Lösungsansätzen
• Systeme von Differentialgleichungen
• Trajektorie, Phasenraum, Fixpunkte & Stabilität

Nach diesen mathematischen Grundlagen werden die Konzepte auf Anwendungen in der Biologie übertragen, klassische Modellansätze besprochen und die Modelle analysiert. Beispiele hierbei sind Populationsdynamiken, Reaktionskinetiken, Diffusion oder Musterbildung. Eine Einführung in die Programmierung und begleitende Übungen am Computer sind ebenfalls enthalten.

This is an elective module within the master program Physical Biology of Cells and Cell Interactions (PBioC) at FB 15. The course is offered in WS 2022. If you are interested please contact F. Matthäus.

Content

This module provides a foundation of theoretical biology in the form of individual student research projects, mainly based on examples of cell migration. Methods and techniques, which are hereby acquired and applied, range from data or image analysis (such as segmentation, tracking, dimension reduction of large data sets, or network analysis), to the modeling and simulation of motile cells. Examples of projects involving modeling and simulation are collective migration (of cancer cells or in developmental processes), chemotaxis, pattern formation, or the description of chemical or mechanical regulatory mechanisms of motility. Alternatively, data analysis, modeling or simulation can be carried out based on a project providing suitable data collected during a previous modul. 

Image analysis will mostly be carried out using conventional software tools (ImageJ, Matlab). For post-processing of the data, visualization or statistical analysis the student will be supported in the generation of own software.  The students may code in the programming language of their choice. For beginners, an introduction to programming (in Python, Matlab or Julia) is provided. Also modeling and simulation will involve the generation of code. The topic and results of the research project will be presented in the group seminar. In addition, every student will submit a protocol comprising 10 – 30 pages.

 

Goals

The goal of the module is to provide and extend programming skills, data analysis methods and modeling approaches for dynamical or spatio-temporal processes, or large data sets. Students should be able to apply these methods/approaches in their future research and use them as a foundation for further development. Independent research, usage of original literature, and scientific writing will be strengthened.

Das Kombimodul Theoretische Biologie für Biophysiker besteht aus drei Modulteilen:

- Grundlagen der Theoretischen Biologie II

- Image processing and image analysis algorithms (in englisch)

- Datenanalyse mit Matlab 

Zum erfolgreichen Modulabschluss ist die Belegung von mindestens zwei Kursteilen (für 6 CP), oder aller drei Kursteile (9 CP) erforderlich. Für den Abschluss gibt es einen unbenoteten Schein, oder die Option einer mündlichen Prüfung samt Benotung.

The course focuses on developing an intuitive understanding of image processing and analysis algorithms. Algorithms are presented in order of difficulty, with the initial algorithm being those that generate a processed image without involving pixel neighbourhood information, i.e. high/lowpass filtering, histogram equalization or masking. 

 

More advanced algorithms incorporate either neighbourhood information, or they extract specific data-structures, or both. For example, adaptive histogram equalization locally enhances the contrast by considering local histograms of image sub-regions. Convolution and cross-correlation are explained within this section, both of which play an important role in machine learning (convolutional neural networks) and pattern matching. Algorithms that perform qualitative assessments usually output special data-structures. For example, segmentation returns a list of groups of pixels, and triangulations output a list of vertices, edges and their connectivity. 

 

The course is mostly theoretical, exposing the details of image processing and analysis algorithms. The lectures are complemented with examples from the scientific literature and practical exercises for students, which are designed around Fiji or Python. Sample images will be provided with the exercises, but students are prompted to experiment by applying the studied algorithms to their preferred images.
